So in Cerulian City, there is this item called the Beserk Gene, it seeems like a really bad item. Why did they bother to add it, and why did they get rid of it?

Actually, Berserk Gene is in Gold/Silver/Crystal. It confuses the user and raises Attack (similar to Swagger, I guess). I'm pretty sure it has something to do with Mewtwo, considering how it's so destructive and dangerous.
