Which would be better for it, Ancientpower or Rock Slide?

Rock Slide.
It has got more PP and more Power.
The chanse that the target will flinch is much bigger than Ancientpower's chanse to raise all the stats.

Alright then, on a side note, what should I use to replace double edge and Earthquake, as said in the recommended moveset?

Earthquake would come in handy against Rock, steel, and electric types!
Rock moves deal normal damage against another rock type and 2x on flying.
Steel is super on rock and electric is super on flying.
Try to find a mix of 4 moves that kill all of aerodactyl's weaknesses. I don't think he learns grass or electric moves.
My aerodactyl knows:
Hyper Beam(thinking about Earthquake for this)
Double-edge (ONLY if ability is Rock Head)
Wing Attack (used Aerial Ace on a fearow)
Ancientpower (accidentally taught Rock slide to a mankey)

Rock slide:The 3rd most powerful rock move, next to rock blast and rollout. (maximum potential power of both)

Mine currently has: Scary face, Agility, Wing Attack, and Rock Slide. I'm still raising him, but I've used Earthquake on my Gyarados, and my Aerial Ace on my Charizard. Unfortunately, his Ability is Pressure. Should I give him Steel Wing and Hyper Beam?

I would use rock side. Only because it has more pp.

Also, in a somewhat related matter, what would be a good fourth move for Gyarados when his moveset is:

Dragon Dance
Return
Earthquake
Thunder Wave, which I feel I can remove.
Also don't say Hidden Power, his is Ground, which is already covered by Earthquake.

I don't know if he can be bred to learn any flying type moves.
Try checking its breeding part of the psydex to see about moves, etc.
I think Rock Slide is possible to breed for.

Edit: Steel wing is a good idea. Hyper Beam: Use in a bad situation: very low health and no help in sight. My Swellow on emerald knows steel wing and I taught my Sceptile Earthquake and iron tail to combat virtually all of their weaknesses.

Remember: Aerodactyl is weak to water, ice, rock, electric, and steel and immune to ground. Normal damage will be caused by grass and fighting types. Use these things to your advantage.

it's not listed under egg moves. Gyarados has a pretty crap movepool, with awesome stats, so I guess I just stick with what I have and stay away from Ghosts.
