I'm playing LeafGreen and just got a calm Bulbasaur, just the nature I wanted. However, I'd also like to use this Bulba for breeding a Bellsprout that knows Synthesis.

What I want to know is, if I train Bulbasaur up to level 39 (at which it learns Synthesis), and then let it evolve at level 40 (after breeding it with Bellsprout), will this "late evolving" affect its stats negatively when it's a Venusaur and at level 100?

No, a Venusaur evolved at level 40 will have the same stats at level 100 as a Venusaur evolved at level 32 will at level 100. Subtracting DVs and EVs, etc., that is.
